Both setups are using the exact same hardware, phones, ulaw SIP and ulaw native sounds etc. I tried installing Asterisk on Debian Sarge and CentOS4.3 with the same problems. The sound crackles, pops, and momentarily drops out. You can tell the quality of sound is better but the artifacts added are quite noticeable and the overall impression is that it does not sound as good.
