Another reply to my own post:

I can now confirm that there is a bug in 2.6.18 which is resolved in 2.6.19.

I upgraded the kernel to 2.6.19 and my clock on the soekris boards
behave again properly.

In the 2.6.19 changelog I found the following entry. I you check the
bugzilla link, you'll see that my problem has been identified before and
fixed in 2.6.19. So let's upgrade asap to .19 or if someone doesn't like
to work with the newest kernel version, go back to an older kernel by
choice.
