There are a lot of things that are unexplained in the world of Harry Potter. That is one of the main things that makes the series so wonderfully appealing. I think so many people also enjoyed it because it is a real escape from the world of reason and common sense that we live in. For the time in which we are reading the books, we are transported into a world where anything is possible. I can't remember the exact quote and I don't have a copy of the book to try and find it, but when Professor Dumbledore is talking to Mr and Mrs Dursley in Deathly Hallows, he says that wizards have a lot of tools at their disposal to which Mr Dursley asks why Voldemort cannot be defeated. It is Dumbledore's reply to this question--that Voldemort also has tools--that summarises the mystery and fantasy in the books.
Why does Harry not see the thestrals after he saw his parents being killed? Because he didn't see them being killed directly. As I said, I don't have a copy of the books to verify this, but from memory, he only saw the green light emitted from Voldemort's wand when he killed them.
CW, the potion that Dumbledore drank, although bad for him, made him admit that he was sorry for his actions. Any human feels some kind of pain when admitting that they did wrong, and when they feel the remorse that comes with it.
