It sounds like you've set it up right, so the problem is probably in the theme. I personally avoid Winterboard since themes and such are rarely updated once they're released and they are always changing.
It sounds like the alex UI tweak hasn't been updated to support iOS 7. Oh and just for future. You don't have to drag a theme to the top of the list to use it. As long as it's selected it will be in use.
