One common approach to such kind of issues is to split a source tree into several separate ones with a separate configure script each, and to write a top-level configure script above them to invoke each of the sub-directory configure scripts with appropriate options/arguments each.
Unfortunately, implementing such a toplevel configure script with autoconf is not a trivial task. Ralf
