I cannot see that error either, even with an AVR910 programmer.

Are you sure you did not accidentally use the wrong avrdude.conf
file for the new version?  For version 5.2, you did quote the
avrdude message that says which avrdude.conf is being used, but
what about 5.3.1?  As the expected signature value is read from
avrdude.conf (and lacking one there, it will default to 0xffffff),
I suspect a problem with that.

If you still get that problem, please attach the output of a
syscall tracer (dtrace, ktrace, strace, truss -- whatever you've
got).
