What is your setting on the tax code? Is the 'Marginal base' (en-au) set as 'Total invoice balance' or 'Line amount'?
If its 'Total invoice balance' then this forces the calc method to be total even if you set it as line (and probably the other way around for 'Line amount') Its not very well documented as far as I know (I had to debug the code, although I did think I once saw some one line comment in the online help about this forcing of setting) Any the difference is that Tax amount is calc either per line or for the total invoice amount.
