Let me try to answer your question as below
1)The planned order (PO) always changes when we running master 
Scheduling (MS), but I don't understand that your Work order (WO) 
also changes.
If  I assume that WO is PO firmed/ at Production Module (Production 
Order) and qty PO firmed fulfills a Sales Order (SO), you can find 
out in WO at tab `reference' all information the last of PO number, 
SO Number, WO Number. If my assume is wrong would you like to tell me 
at what module WO your mean ?. On my demo PO number always changes, 
when I firmed PO should be move to WO. May be you need to recheck 
again your parameter at Master Plan (MP),Item coverage, MP setup, 
item setup or I guess your PO Spitted Qty not fulfills SO qty.

2) If you mean as figure below 
Item: FG-A (type Bom), WIP1 (type BOM), WIP2 (type BOM),ItemZ (type 
item), ItemW (type Item),
FG-A has 3 BOM

Bom Designer:
BOM I
* Bom1 For FG-A Consist of WIP1 (Bom2) & ItemZ
* Bom2 for WIP1 Consist of WIP2 (Bom3)
* Bom3 for WIP2 Consist of ItemW

BOM II
* Bom4 For FG-A Consist of WIP2 (Bom3) & ItemZ
* Bom3 for WIP2 Consist of ItemW

BOM III
* Bom5 For FG-A Consist of WIP1 (Bom6)
* Bom6 for WIP1 Consist of WIP2 (Bom7) 
* Bom7 for WIP2 Consist of ItemW & ItemZ

you can use sub-bom setup at bom line (tab General) to setup your Bom 
as like 3 BOMs above.

3) is there any error or message appear ? I so Pls let me know .
