There are the Canto indices (which are NOT online - you have to go to the archive in Ponta Delgada to view them) and there are indices created by Terri Santos and others who slogged through the records, one at a time, painstakingly recording all the information for us to use. The indices created by Terri and other genealogists will generally cover ALL marriages (or baptisms, etc), whereas Canto did extracts of only prominent families or families that interested him. So the genealogist created indices are probably better :)
Some priests created indices themselves. I've seen them in the back of the books. Some parishes have separate indices. Sao Miguel Arcanjo has a separate index for baptisms, marriages, and deaths, and it starts in 1800. You can access them through Tombo.pt.
