Apache
MySQL
PHP

I can think of
Firefox (over 20% of market share IIRC)
Wordpress (and other blogging software)
PHPbb (most online forums I've seen use this)
Media Wiki (it's not just for Wikipedia)
and possibly Open Office (I like it, but am not sure about it's popularity)

That's just in the last 20 seconds, I'm sure people can come up with others.
