I'd like to keep the program running as it is now. But, only when copying to
the external disk, I would like to be able to get the latest backups, with the
links to repeated files across them.

That's easy. Just delete all numbered directories
in /var/lib/backuppc/pc/<hostname> of the backups you don't want to
keep. Also remove the entries for those backups from
the /var/lib/backuppc/pc/<hostname>/backups file.
Then manually run Backuppc_nightly to clean out your (c)pool.
You might want to stop backuppc before you start all this, so no new
backups can be made while you're working on this.
That should do it.
