Even when I supported Windows networks (not for a few years now), I have never restored anything other than lost or corrupted data files for users who have been running computers otherwise working normally. So I haven't looked into the sort of issues you're meeting. Having said that I've seen any number of people talking about the problems they've had trying to do what is effectively a 'bare metal' restore, and I've concluded that with BackupPC as distributed it's impossible. After all it isn't really possible with Linux either, you need to put a working system on the client before you can even fetch an archive from the BackupPC server... The restored application is running. So maybe my issue isn't a issue.
