Hi,
I had reported a problem with the new autoconf based make environment
recently and was asked for more information. Sorry that I have not
been able to respond any sooner.
I am running Cygwin (1.1.x) on Windows 2000.
Here's what I see when I type in make bbdb-autoloads.el
--
sridharb (/cygdrive/e/site-lisp/bbdb/bbdb/lisp) [509]>make bbdb-autoloads.el
emacs -no-site-file -no-init-file -batch -q -l autoload \
--eval '(setq generated-autoload-file "'`pwd`'/bbdb-autoloads.el")' \
--eval "(if (featurep 'xemacs) (delete-file generated-autoload-file))" \
--eval '(setq make-backup-files nil)' \
--eval '(setq autoload-package-name "bbdb")' \
-f batch-update-autoloads `pwd`
(No changes need to be saved)
sridharb (/cygdrive/e/site-lisp/bbdb/bbdb/lisp) [510]>

The file is created but only with a ^L character.
I used the make-autoloads script supplied with vm to create the
autoloads. Maybe bbdb can do something similar.
