BBEdit doesn't support performing Find Differences (or any other batch
operations) against directories on FTP/SFTP servers.

Options for doing this (in addition to the manual process you mention
above) include:

* using a file transfer client to automatically keep a local mirror
  of the server data

* using a utility such as ExpanDrive (per Carlton's suggestion) or
  MacFusion to mount the server as a volume

* or using a version control system such as Subversion or CVS to
  manage your content (more involved to set up & use, but provides
  additional capabilities)
