I know, I could use the card to boot from, but ... Yes, usually any tools fdisk/sfdisk/gparted reformat the microSD card. As long as there isn't an "uEnv.txt" file with the variable "uenvcmd" set in the first partition the bootloader will ignore the microSD card. Just add it to /etc/fstab and create a new home diretory on it.
