Maybe sticking to LSB
(http://www.linuxfoundation.org/collaborate/workgroups/lsb) for linux
would be a good idea. There are also alternative linux distributions
that use a different filesystem organization such as Gobo linux
(http://www.gobolinux.org/) where applications are installed in
/Programs/Blender/2.5/ for example.
