This cleared up confusion #1 for me (I'd previously thought of that as a 
"keywords" or maybe "folders" pane, since I hadn't known the official 
name.  That left me looking around the "Search Groups" in the Searches 
menu for web-related things.)

And this cleared up confusion #2: I'd apparently been using the Fermilab 
  mirror of Spires, but BibDesk understandably relies on recognizing the 
(primary) URL for the site.
