BibTeX receives the records as they are in the .bib file, so your Series field will be there.
The BibTeX style file you are using obviously makes use of the Series field, that doesn't have anything to do with BibTeX. I'd say your options are to: a) edit your style file (or switch to biblatex (Hi Simon ;) (ie change what BibTeX does with the file BibDesk saves) or b) write an applescript that saves an alternative copy of your .bib file, without the Series field, perhaps by using the minimal bibtex export.
