Apparently some packages leave the svn files created inside them by
svn alone---I have been using Omnigraffle (Pro) with svn with no
problems for a while now, not saving as a flat file (I couldn't find
this option anywhere, either). iWork files have given me a problem
though so I don't use them with svn.

Some people think that this is a problem with svn's general model of
keeping track of file changes; others think that the problem is with
Apple and others for creating "files" that are really more directory-
like from the point of view of Unix. svn isn't going to change, but I
suppose that Apple and others might---but it seems unlikely that
they'd do it just for svn users.
