I'd advise you to go revert to a back-up of your database. (You did back up 
didn't you?) There is no way to fix the aliases manually or with AppleScript, 
unless these files are located in a place that you could determine from the 
other data of the items. One more thing you may try is to move the database 
back into the folder that contains the PDFs so that the relative location is 
preserved and then open it again, there is a (good) chance that the items still 
remember that relative path.
