No, it should not matter. Empty space over beer is pretty harmless. In a
storage tank you might worry about oxidising the beer, but in a
fermenter it is only good to give the beer access to some oxygen, the
yeast needs it. Later, the fermentation produces CO2 in large enough
quantities to push out any air there may be.

The two siphons I have seen have both had a bottom "thing" that raises
the intake some 15-20 mm over the bottom. This seems to be quite
sufficient for most brews, although the amount of yeast sediment depends
on the strength of the beer, of the yeast type, and a quadzillion of
other factors.

If you drill your hole too low, you can fix it by tilting the container
a bit away from the hole, and waiting a few hours. Likewise, if the hole
is not low enough, you can tilt the container towards the hole. This is
easier to do when the container is almost empty. I would put the hole as
far down as I could, avoiding the curved area where the bottom meets the
sides - it will be hard to get it tightened on such curvy surface. This
will probably give you enough bottom space.

I do not see much need for filtering at all. If I would do it, I would
do it after the 2nd fermentation, but not inside the container, as that
is where the yeast settles down. If you really want your beer to be
clear, use some Irish Moss or other clarification agent, and wait a few
more weeks for the solids to settle... If you filter, no mater where in
the process, remember to be exceptionally sure that your filter is clean
and sanitized, so you do not infect your beer in the process!
