add_replacement "###JTREG_HOME###" "`cygpath -am $JT_HOME`" seems to be the culprit. JT_HOME is empty, and I never did set that before (I usually work on Linux though). I think the problem is that in this expression: if [ "x$CYGPATH" = "x" ]; then .. else .. fi the non-windows path does not require the variables to be set.
