If you merge your app folder and your elearning folder you should be good to go.
I would try running the bake.php script one more time as well to see where it is creating the files for sure. Maybe the mod_rewrite setting was interfering?
I have only used bake.php on unix/linux systems and the generated files end up in the /app folder.
Anyway, see if that helps.
