Great! It works! Thanks!
Another question: I created an area color file for this paint, and add it to spec file. Why did caret tell me there was no area color file when I load the spec?. I am sure that I selected the color file. The command is caret_command -color-file-create-missing-colors EXACT "" $OutputRootDir/$Subject/"$hemisphere"h.164k_MTp.areacolor $OutputRootDir/$Subject/"$hemisphere"h.164k_MTp.paint When I load the spec, caret told me: “You have selected files that require an area color file but no area color file is selected.” “Error lh.164k_MTp.areacolor: Error lh.164k_MTp.areacolor: is an XML file but XML is not supported for this type of file. Perhaps you need a new version of Caret.” How can I create a color file for the paint file? There are two directory sources that you have to change them to your current directory. I think it will work. Make a folder named lMT, then copy lh.MT.label to it. 2. caret_command -file-convert -fsl2c . /usr/local/freesurfer/subjects/fsaverage/surf/lh.pial lh.MTp.paint. this command creat the lh.MTp.paint file. 3. caret_command -deformation-map-apply fsaverage.L.registered-to-fs_LR_fix.164k_fs_LR.deform_map PAINT lh.MT.paint lh.164k.MT.paint I got the hint: “ DEFORMATION MAP APPLY ERROR: Individual directory is invalid. Change the individual directory to the directory containing the individual spec file.Atlas directory is invalid. Change the atlas directory to the directory containing the atlas spec file.” what’s the relationship between the command and directory? Could anyone can tell me how to use the command “-deformation-map-apply” or help me achieve my goal? Thanks!
