Where does project/build/resources/resource/directory in your pom.xml point
to? In my case I had to explicitly add this to project/build:

<resources>
    <resource>
        <directory>src/main/resources</directory>
    </resource>
</resources>

Once I did that Maven merged my changes from the overlay into the WAR file.
