If you have a make before break switch you can switch from one battery to another.   To make sure you have a make before break switch the test is as follows: First, with the engine off and an observable cabin light on switch battery to one.  Then slowly switch battery to all and then slowly switch to two.  IF the light goes off the switch breaks the circuit before making connection to the next.  That means you should not switch the batteries while the engine is running. 

Because of the strain  on the alternator you should only charge one battery at a time.
