Basic point of the question is to make us aware of the fact that we can
create a sub-interfaces on a FastEthernet with Dot1q encapsulation of the
Vlans created and passed between the switches. Keeping that in mind we
can proceed to troubleshoot in the following manner:

1] Check the Router Sub-interface's config for dot1q encap [native &
non-native] and IP addressing &  then Router Eigrp config.
2] Check the Switch config for the interface connecting the router and as
well as the Vlan passing between the switches [Since this Lab starts with
MST config passing of vlans over trunks properly needs to be checked
properly].
You could create a temporary Vlan SVI's of the troubling Vlans on the
switch [Sw3 in this case] and then try pinging the addresses [since all
devices are running Eigrp and therefore should be reachable].

You could try various debug like "debug ip packet", "debug ip icmp" [when
trying to ping].

  Hi,

I have a trouble with this task where my R9 - when created
  sub-interfaces with dot1q (vlan 12,40,567,2200,2300) - can only
communicate with R8 (Vlan 2200). So, the eigrp can only get 200.0.0.8
not the rest. Could you please advise how I can troubleshoot this ?

  Thanks.

  Best Regards,
  K Ploited
