Dear Pranjal, For a quick overal test you can look at the summaries of the PDBREPORTs (http://swift.cmbi.ru.nl/gv/pdbreport/) of each PDb entry. The full WHAT_CHECK reports on the same site will give you many details. If you want to look at specific parts of a structure you should look at the electron density maps generated by the EDS (http://eds.bmc.uu.se/eds/) or PDB_REDO (http://www.cmbi.ru.nl/pdb_redo).
