Dear CDK-users, The origin of my previous question to the cdk-list is that I made a confusion between MDLWriter (does not write molecule properties) and SDFWriter (really does write molecule properties).
Thank you Christoph for leading me to the solution of my problem. As a matter of fact, it is no fully intuitive to read a multiple molecule SD file with an IteratingMDLReader and to write it with an SDFWriter.
