I've never ridden BART specifically, but I have one piece of advice to anyone who rides transit infrequently and worries about crime: "don't look like a tourist." If you look like someone who rides regularly, or even just someone who is completely comfortable but guarded, then you won't look like a target, and you won't be one.
That said, most transit agencies around the country are excellent about handling crime anyway, so I don't think I'd worry.
