Are you sure you're connecting using a native SQL login when you're using Enterprise Manager? If so, perhaps you're connecting via Named Pipes instead of via TCP/IP. Make sure that your SQL Server is configured to accept TCP/IP connections. You can do this using the Server Network Utility from the server console.
