Janine: If you're trying to stick with your existing JS functionality and keep it all JS, then I don't know of any other option for prompting because any JS prompt will be modal. You could try writing your countdown to the status bar but it may not be noticed by the user or they may have their status bar hidden. Or you can open a new window and write the prompt to it. Not real tidy but it may be your only other option without going to something like Java.
