I may be coming into this very late, but the fix, for us, was to install an OLDER version of the JRE after installing IE 6:
http://java.sun.com/j2se/1.3/download.html When you do the install it'll ask if you want to replace a newer version of the Java engine - say yes. Apparently the solution was to rewrite all the applications to use some other technology. In other words a "Tough sh*t" solution. I got a reply from Neil Clark of Macromedia who said he'd make sure I was told what's happening about this issue, and if there was nothing happening about it, he'd see what he could do about getting it on someone's agenda. There has been a brief exchange of suggestions which I'm in the process of working through. The point is, I wanted you all to know that thanks to Neil Clark, a resolution to this issue is on the way.
