I see this behavior as well.  Very annoying.

Basically if it's set as default browser, and opening links from external  
programs
(such as Windows Messenger Live) then it opens the page (u can see the  
status bar
appear briefly) but no window is displayed.  You have to open a new chrome  
process,
kill the hidden one, and if a chrome window is open, then click the MSN  
link and
it'll appear as a new tab in that window.
