Shift-Delete should work. In some cases it will look like it doesn't work which may be what you're seeing. If you have a suggestion example.com/foo we'll automatically suggest example.com even if you've never been there (or something like that, my memory is hazy). If you do shift-delete on that made-up suggestion, nothing will happen since you've never been there. I believe the suggestion that generated the mad-up-one will appear after it, so if you seeanother suggestion for the site you don't want, try deleting it as well.
