If you create Application Shortcuts while in Incognito mode, the "Application window" is created with an Incognito frame. However, once you close it and open it back from the icons created, it opens up in normal mode and there is no way to switch to Incognito. This is the one drawback with Application Shortcuts, that you can't use them in Incognito mode.
