Of course this can be done. Since you state that each
Baystack (Bay switch stack) has 2x 1 Gig-E, it is
obviously either a Baystack 450 stack or BPS 2000
stack. Nortel MLT is compatible with Cisco FEC & GEC
and 3Com 802.3ad. (Nortel products are based on open
standards, it's Cisco that tries to lock you into
proprietary stuff (like EIGRP)) 

A few hints:

1. Make sure you are running the latest code

2. Goto support.nortelnetworks.com and search for
Document # 309978 and download the rev of the doc that
jibes with the version of code you are running. I
think rev D is the most current doc. This doc is
titled "Using the Baystack 450 10/100/1000 switch"

Get this working and consider it a feather in your
cap. Don't let the Cisco bigots win. Interoperability
is the key to adding value for your clients.
