u can use cisco encapsulation for cisco routers and ietf for all others.

what encapsulation is to be configured on the main interface depends on how
many non-cisco and cisco routers u have.

if you have, say, 7 cisco and 3 non cisco, u can use cisco encapsulation on
the main interface and then use ietf encapsulation on the 3 subinterfaces to
the non cisco routers, since the other subinterfaces will inherite the
encapsulation of the main interface, that way u can save on typing a lot of
the same commands.

i just tried changing the encapsulations on a 2501, and it seems to not be
necessary to shutdown the interface for the encapsulation to take effect,
BUT, if cisco said that it is to be done their has to be a good reason that
i do not know.

end routers not using the same encapsulation will not talk to each other.

if you change the encapsulation on the main interface, all subinterfaces
that do not have a preset encapsulation type, will have their encapsulation
type reflect to the changed one.
