How hard would it be to switch the batteries?

If the problem follows the battery then you know it's the battery itself

If the problem stays with the battery setting then it must be in the wiring

I had two high resistance grounds that caused issues.  One, a stud on the back of a gauge, the other, the main engine harness ground, a bolt below the starter.  Disassemble, clean, grease.    No problems since.
The battery cables themselves were grounded to the engine via the large transmission bolts.  I ended up installing a ground bus and sorting/organizing and labelling the lot so I know what's where, that it's good, and can be easily inspected.
