I just pay attention to the commits and if I see anything that I want myself I manually add it to my code. It seemed like the best option to me because my CE install was so modified that it would be hard for me to upgrade to desert branch and I didn't want to be stuck on Rails 2.2.2 with engines. Of course you do lose the ability to automatically update CE stuff as you do when running it as a plugin.
