I've been aware of this issue for about a year or more now, but never really considered it a bug. Like Danny sais in the cf bug report [1], it's totally wm-dependant how to treat this issue. However, I believe it makes sense for Compiz to have an option to ignore outputs that are completely overlapped by larger outputs, as this makes a lot of sense. It also shouldn't be too hard to implement. I'm having difficulties seeing where it wouldn't be smart, but I know the existing behavior served a purpose for me when my tv (1024x768) was cloned with my LCD (1280x1024). I could maximize movies to fit the tv, which was convenient, but it looked quote bad on the larger LCD.
