are you using a provider's graphic driver (NVIDIA/AMD) which you might have to recompile after the update? We have been using coot both with wheezy and squeeze and the effect you describe usually occurs when the nvidia kernel module needs to me recompiled after a kernel version update (which does not happen to Debian stable since versions are not changed).
