Have you checked permissions and ownership on the individual mail files placed inside the "new" folder?, if they are inaccessible to the IMAP process, you won't get them.
Have you checked the flags inside the filename of the mail files placed inside the "new" folder?, are there any flag letters etc. telling IMAP that these are not important mails?
