There are TWO different repositories for Ports: a package repository (sunsite.dk), for downloading and installing binary packages with setup.exe, and a Subversion repository (sourceforge.net), which contains all the "sources" (.cygport files, patches, READMEs, and setup.hint files) necessary for building the former with cygport(1). I pointed you to the latter, as the package repo is currently being moved. In the meantime, you can build JACK yourself by checking out the SVN directory and build it with cygport.
