I am wondering whether using git-submodule may assist your requirement of
having thousands of git repos in one project.
http://git-scm.com/docs/git-submodule
If it would assist, then potentially any main git repository on e.g. say
github, could host the thousands of submodules.
I admit that I am not a git expert at all :)
