I'm using Ubuntu 12.04 LTS with stable+extras PPA and haven't seen this.
Perhaps you have a hardware/driver problem.  OTOH, I've only done minimal
testing of Darktable so far, no stresses.  I'm also using RAW+JPEG, that
shouldn't have any effect.

I saw something in the docs about using Darktable in command-line mode,
that's probably what you want for processing batches.
