There is nothing special about shared mailboxes in this regard. Only difference is different users can connect to it.

When any user changes a flag on a message, the flag is changed. Dbmail does *not* present different sets of flags to different users. I'm not aware of a RFC specification that describes such behaviour.

From your description, it sounds like RC either doesn't use the MYRIGHTS command on those mailboxes, or doesn't handle the response correctly; if a user doesn't have the 'w' right on a box, the client shouldn't try to set the \seen flag on messages.
