I've looked at Makefile.large and at Make.global_options, which is
included in Makefile.large. I don't see where the local "include"
directory is mentioned (I might have missed it). I would try adding it
the "flags" variable. Try adding this line to Makefile.large just before
the rules defining how to compile C++ files (line 94 in my copy).
flags += -I./include

or you can use an absolute path:
flags += -I<absolute_path_to_your_project_directory>/include
