If you are using a Debian package, you should not be updating things in place. dpkg will be rightfully upset if you change an installed package behind its back. Upgrade to a new version of the Debian package (perhaps a locally created backport?), or install directly from upstream sources, and don't use the Debian package in the first place. Granted, it would be interesting to see how well the upgrade script would be at upgrading the source of a Debian package ...
