I've work quite some time today trying to fix that and will upload new Snort
packages shortly.

This behaviour was there, actually, since at least the 1.6.3a-4 release
(as early as january 2001). It was somewhat hidden since it affected only
changes in a *part* of the configuration file and now moving it out of
the configuration file to a separate file has highlighted it.

It's surprising that nobody has reported it before and I have not noticed
this earlier myself. 

In any case, the maintainer scripts need an important rewrite. There's too
much duplicated code and the handling of some options should be done by
snort-common and not by the binary snort, snort-pgsql or snort-mysql
packages. Oh wel...
